The best places in Japan beyond Tokyo and Kyoto are Kanazawa, Takayama, Naoshima, and Kinosaki Onsen, with Yakushima's ancient cedar forest as the wildest trip of all.
Start with Kanazawa, Takayama, and Naoshima. Those three alone justify a second trip to Japan, and all of them sit within easy rail reach of the Tokyo-Kyoto corridor everyone already flies. Kanazawa gives you the old-Japan streets people go to Kyoto hoping to find, with a fraction of the crowds. Takayama does the same for the mountains. Naoshima is unlike anywhere else on Earth: a small island in the Seto Inland Sea rebuilt around world-class contemporary art.
The pattern with all ten places on this list is the same. Japan's tourism boom has been intense but narrow: the crush is concentrated on a handful of famous spots, while towns one hour away stay calm, cheap, and glad to see you. The rail network makes reaching them almost effortless, and the reward is the version of the country that got everyone romantic about Japan in the first place.
Timing matters less here than in the headline cities, but the classic windows still apply: late March to May and October to November are the sweet spots almost everywhere, with two exceptions noted below. Kinosaki is at its best in crab-and-snow winter, and Yakushima is a rainforest that plays by its own rules.

Kenroku-en, counted among Japan's three great gardens, plus the preserved Higashi Chaya geisha district and the seafood stalls of Omicho Market. It is the Kyoto experience at half the crowd level, about two and a half hours from Tokyo on the Hokuriku Shinkansen.
Takayama

The dark-timber merchant streets of Sanmachi Suji, riverside morning markets, and Hida beef worth planning a lunch around. The Takayama Matsuri festival, held in spring and again in fall, is one of Japan's most celebrated.
03Naoshima
Naoshima, Kagawa
An island given over to contemporary art: Tadao Ando's Chichu Art Museum is built into a hillside, and Yayoi Kusama's yellow pumpkin sits at the end of a pier. There is nothing else like it in Japan, or really anywhere.
04Kurashiki
Kurashiki, Okayama
The Bikan Historical Quarter is a willow-lined canal flanked by white-walled Edo-era storehouses, and the Ohara Museum of Art here was Japan's first museum dedicated to Western art. Evening, after the day-trippers leave, is the magic hour.
Matsumoto
Matsumoto, Nagano
Matsumoto Castle, the black-walled 'Crow Castle,' is one of Japan's few surviving original keeps, and the town is the gateway to the Kamikochi alpine valley. Kamikochi closes in winter, so pair the two between spring and mid fall.
Nikko
Nikko, Tochigi
Toshogu, the lavishly carved shrine complex of the Tokugawa shoguns, sits in cedar forest a couple of hours north of Tokyo, with Kegon Falls and Lake Chuzenji in the hills above. October fall color here is the real event; arrive early on weekdays.
07Yakushima
Yakushima, Kagoshima
A UNESCO-listed island of ancient cedars, including trees over a thousand years old, reached through the moss-carpeted Shiratani Unsuikyo ravine. It is one of the wettest places in Japan, so build in a buffer day and embrace the rain gear.
Onomichi
Onomichi, Hiroshima
A hillside port town of temple paths and cats, and the starting point of the Shimanami Kaido, the roughly 70 kilometer cycling route that island-hops across the Seto Inland Sea. Rent a bike here even if you only ride the first island.
Kinosaki Onsen
Kinosaki Onsen, Hyogo
A willow-lined hot spring town where you stroll between seven public bathhouses in a yukata and wooden geta. Winter is the time: snow on the canal and snow crab season running roughly November through March.
Hagi
Hagi, Yamaguchi
A castle town on the Sea of Japan with a walkable samurai quarter and kilns that have made prized Hagi ware pottery for centuries. Its historic sites are part of a UNESCO listing tied to Japan's Meiji-era transformation, and almost no foreign visitors make it here.

Can I do these places by train?
Almost all of them. Kanazawa, Kurashiki, Matsumoto, Nikko, Onomichi, and Kinosaki Onsen are straightforward rail trips; Takayama adds a scenic limited express. The two exceptions are Naoshima, which needs a short ferry from Uno or Takamatsu, and Yakushima, reached by ferry or a short flight from Kagoshima.
What is the best season for this kind of trip?
Late March through May and October through November cover nearly everything: mild weather, blossoms or fall color, and full opening hours. The exceptions are Kinosaki Onsen, which peaks in crab-and-snow winter, and Yakushima, which is rewarding year-round but always wet.
Is it hard to travel in Japan without speaking Japanese?
No. Signage on trains is in English, transit apps handle routing, and tourist offices in every town on this list are used to foreign visitors. Smaller towns involve more pointing and translation apps at dinner, which is part of the fun.
